I too expereince system fonts suddenly being displayed at a much lower scaling factor than the 0,9 I have set.
I suspect that this could have happen when I take the laptop in and out of its docking station changing between the laptop screen and a monitor with a higher resolution. Also I observe strange behaviour when I try to reset the scaling factor in gnome-tweak-tool. Usually the scale factor have been set to something like 0.5.
