Florian, since it was just a warning and I didn't particularly care about those modules, I chose to ignore it. I don't think it actually influences anything except those three modules. If you actually want to fix the problem you'd have to understand the modules and know why each one requires functionality from one of the other modules. The real solution probably involves modifying the source code for the modules, maybe even more than one of them.
The SD card I used with that system died and I reinstalled with 12.04 LTS; it seemed like the easiest way to get long term support for my pandaboard.
