Another way that I have found to (temporary) resolve this problem is to use ARandR. I used ARandR to create a shell script that disables all displays on the system. I also created one to set each of my normal display configurations and assigned keyboard shortcuts to each. When the cursor disappears, I use the keyboard shortcut to disable all displays and then the appropriate keyboard shortcut to re-enable the display configuration that I was using. This seems to fix most display related issues.
