This is probably not a problem after so many months, but just in case it still 
is:
Please read the menu.lst-file, it is quite well documented (although I admit 
the file format is just weird). The groot-line is _not_ a comment, update-grub 
uses it to build rest of the file (things between the AUTOMAGIC-markers). So 
yes, you should modify that to suit your system.
