Same problems here: filters aren't applied to e-mails in my imap accounts automatically. If I apply them with <ctrl>y they are moved to correct target folders.
I think this bug is related to bug #70891 in Launchpad where other people have that problem, too. Have posted a comment in bugzilla.gnome.org, too.
