@Mateusz: So far, I've only seen the problem with USB autosuspend breaking USB3 ports on AMD-based chipsets. Specifically, for me, I see the problems on A85X and A88X systems. I haven't had a chance to test the A85X system, but disabling USB autosuspend on the A88X system definitely avoids the problem.
I notice from your dmesg output in comment 5 that you have an Intel chipset, so you might actually have a different problem.
