I think you might be misreading the manpage for scrot. -e is for
exectuing things on the screenshot you just took. So this is not a
problem with scrot.

I think this command should do what you intended you will need to
installed the xdotool package. I would also use the xdotool
getmouseselectoin; scrot -s ; getmouseselectoin twice to get the
cordinates of both ends of the rectangle.
