This one might be tricky to fix. GNOME Software requests all the information about installed apps before removing invalid entries. So the best solution is to make GNOME Software smarter in when it requests changelog information.
Other improvements that will help: - Downloading the changelogs in parallel - Skipping entries based on the dpkg section, e.g. ignoring libs.
