Workaround: I've found it is not necessary to uninstall Sophos Anti-virus, just disabling the on-access scanning is enough:
/opt/sophos-av/bin/savdctl disable apt-get upgrade /opt/sophos-av/bin/savdctl enable and re-enable it afterwards, so you still have the AV protection the rest of the time.
