The build failure has now been resolved in Debian. :) Based on the commit log it now works with boost 1.60 and I believe some fixes to work with a new version of libeigen. Therefore I requested a sync and got cufflinks into Ubuntu Yakkety, see bug 1605251 for details.
Since the package has been reintroduced in the current development version, I've taken the liberty of marking this as closed.
