Hello, I'm experiencing the same issue but I do not have a dual monitor setup (although I did have one at a point so it might still be related?).
When I log in (sometimes?) the panel which is set as vertical on the left side overlaps maximized windows. I.e. I log in and if I start Firefox which opens up maximized, the left side of Firefox will be under the panel. If I unlock the panel and go to its settings and resize it just a bit it, the windows maximize to the panel's edge as they should. Maybe this helps with debugging.
