After looking through gconf keys, it seems that not much has been done to port default configuration settings from Suse to Ubuntu.
I found out how I lost the Applications button. I had no Applications in the "Favorite Applications" tile table when I first loaded the applet. When I pressed the Applications button, it just disappeared completely. running "dpkg-reconfigure gnome-main-menu" reset enough of the configuration to get the button back and from that point I was able to drag application icons into the applet, which seems to solve this part of my problems. If anyone is maintaining this package, let me know if you want a hand fixing anything.
