Thank you for the update, I have been able to confirm this error when I hit Check For Updates on the menu. Looks like the Debian patches for removing the update checker are incomplete. I will investigate how to disable this error message.
Note that this does not affect functionality, and should only pop up on during the periodic startup update check, and the error disappears after a few seconds on its own, a la libnotify-bubble. At any rate, it is an annoyance, but not a show-stopper to this fix.
