has been marked a duplicate of this bug.
This issue may have been reported a long time ago, but it is still current 
problem. 

A simple solution would be a pop-up window in synaptic when you lock an
application, to warn the user that "...this loçk will only work in
synaptic; if you use any other software to upgrade your computer, please
engage the lock in that application as well..."

Would that work?
