So sudo poweroff seems to fix the problem, somehow, because if I do that and then next time shutdown normally then the laptop shuts all the way down - meaning turn off.
Weird. So sudo poweroff it is, should be put instead of shutdown, because it would seem that one is faulty, and in my case with 16.04 most likely is not getting solved. for 18.04 and later there might be some solution. I still call out for a script as temporary solution!
