Aha, autopkgtest was building the source package before running the tests, hence why automake was "leaking" into the env. However, the tests require a configured source tree, and it seems the simplest way to achieve that "properly" is to add the build-needed restriction (and duplicate much of Build-Depends to the test Depends as this isn't guaranteed).
