I will report this is happening to me but there is a work around. If you
don't mind using sudo. Using sudo via the command line to install and
update flatpak does work. IE sudo update flatpak or sudo install.

I was thinking that the installs were failing because it's not giving an
option to install as user. Everything is being installed to the system
if you use sudo.
