Please share all the chrony config files from /etc/chrony. This setup needs "coordination" between the several configs (chrony.conf, conf.d/ubuntu-nts.conf, sources.d/ubuntu-ntp-pools.sources), and different config snippets in these two .d directories could be changing how this setup works.
