The apt-clone state tarball is the most important bit to figure out what
is going wrong here, from the log files everything looks correct until
it gets to actually install stuff and the EIPP tells us that it wants to
remove half the system.

You state that it's trying to upgrade and remove in the same transaction
but it's literally impossible for apt to do that, there's only one
selection field and it's impossible for it to be set to both remove and
upgrade, so something is really horribly going wrong somewhere.
