I'm not so sure.. but I believe I've got the same issue. Google brings up tons of stuff on other sound issues, but none like this. even if I pause the video until it completes downloading it will still "skip" every few minutes during playback. it's not only youtube, but almost any streaming flv.
I do belive this is hardware related however as I've used remastersys to build a live CD of my system, booted it on same hardware gave the same problem, booted it on another workstation and it worked great. for what it's worth I've got ali 5451 onboard sound, on an HP Pavillion ze4229 laptop.
