I have had this problem for as long as i have had ubuntu (about 6 months), a application freezes for about 10 seconds or so. the window gets gray, i can move mouse and other apps are (offen) okey during the freeze. I have a laptop aswell, and have 1,5 gigabytes of memory, have neer had the problem in windows and the freezes seemingly comes at random. the duration of the freeze however, is not random. So my only guess is some sort of thing that get a "timeout" thingy?
