This is a human-icon-theme issue. Looks as it should with other icon sets, such as gnome-icon-theme, where the folders are designed for that size, not just resized in gimp. The 24x24 folders in human are 16 pixels tall, so redesigning the 16x16 folder to be that tall should take care of things.
