I have done some further testing. As it seems this problem is related to the
place plugin. If I disable the "workarounds" checkbox in "ccsm" the windows
seem to fit to the workplace. I have maximized "Nautilus" closed it and
reopened it 10 times. It always fits to the workplace.

But at the same time I noticed that for example "Pidgin" don't finds its old
window position. If I place it to the right side of my workplace and open it
again it will be placed to the left side.

I hope this information helps to find the source of this problem.
