Nevermind, I just resolved my bug by removing the ~/.local/share/mime
directory.

It seems like there were entries for *.mkv files in my personnal mime
database that were masking the system one and causing this bug. I don't
know how that happened though. My guess is they were created during the
upgrade from gutsy to hardy by nautilus when dealing with a *.mkv file
when the shared-mime-info package was upgraded (and thus the system-wide
mime database was unavailable) ...
