Well, I am not an expert, but I think that it is Mathematica problem
mainly because it installs some libraries, but it does not care if they
are already installed in the system, nor if they are at least
compatible. You should be or warned during the install that these
libraries are duplicit and their versions do not match, and probably
asked to decide which one you would like Mathematica to use...

Obviously if you are developing program for an open source system, which
is in never ending development you should care about these questions
(dependencies, etc.)
