I can confirm this behavior. I have a Thinkpad T61 using Intel's GM965 X3100 display controller. The laptop screen resolution is 1280x800.
For an external projector to work with the laptop (with cloned output) I have to resize the screen resolution to 1024x768. Doing this, nicely resizes everything to fit within both screens. However, now if I run a slide show in openoffice.org impress, the slides are not resized correctly... and parts of the slides are cut out of the display. In fact, you do not even require an external projector to reproduce this behavior.
