This bug was reported upstream too:

Cause seems to be that bad things happen if pypanel starts before the
window manager has finished initializing. That bug report has a patch
attached to it.

I also have pypanel running under Openbox. To work around this bug, in
my autostart.sh I've replaced "pypanel &" with "(sleep 2 && pypanel) &".
