Just a follow-up. Installing the 'xserver-xgl' package solved the window border problem for me. I don't see this as a 'solution' to the issue, as this issue didn't present itself when I was running Gutsy and I was not running xserver-xgl before today. However, this 'solution' has presented another problem. Running glxgears now crashes X for me, with the following error in /var/log/messages:
