Interestingly I don't find this a problem any more. Appologies for forgetting to come back and say this!
This was a problem for me on Gutsy but now I'm on Hardy it's not anymore. However... I have switched to a Nvidia graphics card from an onboard intel one and I now have two monitors in twinview. I guess these changes could have made a difference. I'm also running the 64bit version of Ubuntu, although the citrix client I'm running is only available in a 32bit version. The citrix client I'm using is version 10.6.115659. I don't know which version I was running on Gutsy. I'm running the desktop cube (although only with two sides so it's more a desktop plane really) and I can switch between the sides and I don't loose my citrix windows. However I do loose my Lotus Notes running under Wine! My solution for this is to stick it on the widget layer and set it to be on all workspaces.
