This isn't actually an issue any more. I restored my Gutsy backup and then later installed Hardy from CD, rather than through update-manager, and haven't had any problems. So therefore it's not the same install that had the issue and so this bug report is possibly null and void now, I've not had any issue with Java since doing a fresh install.
