I also use a password-protected RSS feed over https from a self-signed site that I've added a permanent exception for. Thunderbird asks me once at startup for the username and password, but not again after that. I'd actually quite like it to not ask me at all (I've saved the username and password, but every time it pops up a dialog with them filled in that I have to click ok for), but I don't think that was the OP's complaint.
