What were you expecting it to do?  Wine is meant to be configurable with
multiple installations if you do this by hand, although the correct way
to do it is by using multiple Wine installations and the WINEPREFIX
environment variable.

Once you changed that configuration by hand, Wine then had no way of
knowing where its old C:\ drive was.  It would be a very bad idea for
Wine to attempt to delete files or applications in directories it didn't
know about.
