This looks like you previously had an unofficial gnome-main-menu package installed which installed files to /usr/local. When this package was removed as a part of installing the new, official package, dpkg would have tried to remove the (as far as it was aware) empty directories under /usr/local. If you *didn't* have an unofficial gnome-main-menu package installed before installing gnome-main-menu... can you reproduce this?
