It's been a while since you've filed this report, so you may not be able
to answer the questions I'll have to ask.  Sorry about that.

This looks like you previously had an unofficial gnome-main-menu package
installed which installed files to /usr/local.  When this package was
removed as a part of installing the new, official package, dpkg would
have tried to remove the (as far as it was aware) empty directories
under /usr/local.

If you *didn't* have an unofficial gnome-main-menu package installed
before installing gnome-main-menu... can you reproduce this?  If so,
could you add the output of "apt-cache policy gnome-main-menu"?
