I have a Dell Latitude D620 and the same problem. After booting, the Gnome Panel is displayed at the right position (at the bottom of the screen). It doesn't matter which screen options were chosen, i.e., whether an external screen is connected or not - after booting, everything usually works.
Then, after pressing the "video button" (CRT/LCD), the system automatically detects connected external screens and uses all available screens (notebook + monitor/projector). At the bottom of the screen, the Gnome Panel is displayed above an empty bar, which has the same size. The bar won't disappear.
