To respond to Connor's request... Eventually the problem was solved when I found some fonts (Lucida Grande?) which did not have the read attribute. I think from memory something like "sudo chmod +r /usr/local/share/fonts/*" fixed it for me. So somehow I guess I installed some restricted fonts incorrectly.
