Please try okular: http://okular.kde.org/ It allows you to add annotations, notes to pdf files using "Review" (F6). Although it doesn't write it to the file, it stores your changes in an xml file in ~/kde4/share/apps/okular/docdata. So, if you intend to share your changes, make sure you distribute this xml file as well.
