Sometimes the dot files and directories can occupy space. E.g. if you have thunderbird - all your mails go into the .mozilla-thunderbird directory. if you have shotwell or Virtualbox or any such, the virtual machines by default are put in the .virtualbox directory. Even firefox's extensions go in here. I am not sure how you checked your ~/ disk usage. Did you do a df -h ?
