I had the same issues. I had to make the ~/.logs directory as well.
And you are right on the directories as well. At first I thought owncloud-sync would be able to create them, but I had to have them on the server before I could sync them. Once those were done (and I pestered Filip for installation instructions - sorry to pester you off-list) I was good to go.

But that is an awesome script and click. It really fixed a major problem for me. Thank you for it.
