This is a message box that is shown by the upstream code. The qtcreator-plugin-ubuntu has no influence if that message is shown or not. You probably should report a upstream bug for that if you think that behaviour is not correct.
However I would assume that the QtCreator needs to quit the application in order to make sure possible cleanup code is executed (every device type can reimplement the func that sends the stop message to the process and by that do cleanups). QtC should be able to quit. Alternatively, if there's a reason the app *has* to be stopped, don't offer the question. Would be a little annoying, but at least I would know that I have to run it from the phone itself instead.
