I managed to finally complete the upgrade and believe I've found where the problem was.
Part of the upgrade to Lucid Lynx included upgrading MySQL 5.0 to 5.1. I was given the choice of keeping the existing my.cnf or using the default. I wanted to keep my existing configuration. However, in doing so, the skip-bdb line was left enabled in the my.cnf file. This caused mysql to fail to restart properly, and caused AppArmour to hang. When I finally figured this out, I changed the my.cnf file and did a dpkg --configure -a which fixed the configuration and MySql and AppArmour worked properly. I am not sure what the best solution for this should be. Perhaps the AppArmour configuration should abort instead of hanging.
