Thanks for submitting this bug. Actually the core of the problem seems to be the existence of the /etc/rc*.d/ links to /etc/init.d/squid. Since at boot those jobs will now be started and stopped by upstart using the /etc/init/squid.conf job, those links should not exist.
Could you show the result of: dpkg -L squid ?
