IIRC, conf.d/ is for the client library which is shared by everything. mysql.conf.d/ is MySQL-specific. It's to handle better divergence between MySQL and MariaDB. The directories are explicitly included so you can follow along from /etc/mysql/my.cnf and update-alternatives.
