The description of the bug (wallpaper displaying properly, popup notices showing and hiding properly) indicates that X hasn't crashed or locked up, and suggest a window manager (compiz) failure. So I'm reassigning this to compiz for further analysis.
It would probably help if someone could gather a full backtrace (with line numbers and such).
