I finally got rid of this problem by reverting Compiz to its default settings. I disabled Unity again and re-enabled many of the plugins I was using and the problem has not reappeared. Attached is the backup I made of my Compiz settings *before* I reverted. My guess is that the problem is in one of these plugins.
