I haven't had an opportunity to test all the permutations of disabling the various ports in xorg.conf, but I have noticed the same problem of the slow mouse even with all the ports disabled except for LVDS1 and VGA1. So, the problem seems to be difficult to reproduce consistently and might not even be related to disabling certain ports.
