You have been subscribed to a public bug: I updated 12.04 today, and it included some kernel updates and other stuff. Dual monitors become compressed/recentered onto one monitor on reboot. The only workaround seems to be to boot with only one monitor connected and then plug in the second after Ubuntu has completed reboot.
