Update: I downgraded back to 13.04 and the problem vanished, thus confirming that one of the upgraded packages is causing it. However, I am still running the 3.11.0-7-generic kernel, so it's something else.
One way to uncover the culprit would be to update to 13.10 incrementally just a few packages at a time and see which one brings back the freezes. I don't have much time these next few days but if somebody could try it, it would save all of us a lot of pain (really can't work like this). I will have a go at it next week.
