I would say using HTTP authentication is the standard way of doing it. uDig supports basic HTTP authentication. For even more security HTTP basic + SSL. Since WMS / WFS runs over HTTP, anything supported by HTTP is available as standard WMS / WFS capabilities, in my mind.
