The Operation extension point is generally a good one; you can just indicate what kind of class you want to work on (say Layer) and the operation will show up in the context menu of a layer.
Often people use a tool (to interact with the map); or make their own view in order to interact with the workbench selection. Have a look at the workbench selection tutorial on our website to get started - it is put up there to answer the "where do I start" question.
