The problem (seen in GeoTools and GeoServer) is that a .gitignore checked into the repository cannot be locally customised. I'm not quite sure that I understand the problem you are seeing, but recommend against .gitignore under version control. This was the svn way of doing things, and we all know git is better. :-)
